As bikes said, he's trying to bring down the entire syndicate. All of what you're saying just means that Knox dies this season. He's pretty clearly running his own operation and J Edgar could give a fuck so all thats gonna happen is Eli flipping back to Nucky and them putting Knox down. The end scene where Eli accepts that this is the life that his son wants seems to portend this as well. It might be that Eli sacrifices himself to kill Knox and make sure nothing splashes back on Nucky and crew.
