I don't actually no the reason. He is not used to playing deep stacked. So he'll probably do better playing with a 40bb stack. I don't know if he's ever layed down pocket aces. But I don't know if there has ever been a time when he should have done (since he mostly plays 50bb or less).

You can play short-stacked, there are several reasons why you might do it (Sklansky & Miller set some out in NLTAP). The problem is that it's a recipe for stunting your poker growth.
Deep-stacked poker is the only way to learn to play properly on all streets.
There's also the whole "losing value" argument, but really that's not a major factor at this level.
