Sometimes my eyes water a little bit but the only movie that actually made me cry was Grave of the Fireflies. It's an anime about a boy and his little sister trying to survive during World War II after their parents die. Really good movie.
Some other good choices for this thread are The Elephant Man, Life is Beautiful, Pan's Labyrinth, and Cinema Paradiso. And Downfall, the movie about Hitler that everyone has seen the spoof of about online poker bots, but it's actually an awesome movie that more people need to see.
