Well, even though I'd say he more likely than not has the flush, you gotta call him at the end after betting 100 with the size of the pot and his trickiness. I'm not sure if there's any other line at the river that could work better than the one you took (~1/2 pot sized bet). If you bet less (say 50-75), you give yourself a better chance to get away from the hand and have a greater chance of inducing a bluff, but would otherwise accomplish pretty much the same as betting 100 but losing out on value if he has a medium pair and making it tougher for you to call if he pushes. You could also push or bet 2/3-3/4 of the pot here and hope the other guy puts you on a bluff and calls with a medium pair, which I think is a reasonable line except that sometimes you're going to be donating your push to the made flush and you can't snap off his bluffs if he's on a busted draw or small pair.
Of course, you could always check the river, and then see what he does, but then he can put you to a REALLY tough decision by pushing since the pot is so big and you've shown weakness by checking. If you don't want to go broke in this hand though this is the best option as it gives you the easiest chance to lay down if your read is that you're beat. Another advantage to checking is that you can get a better read on him by his betting amount, whereas if you bet into him he can only push so you don't learn anything from the betsize.
All things considered though, I think your hand is too good and the pot too big to get away from this on the river against someone who would likely bluff in this spot. I think my preferred way to play here is to check and call whatever he bets, with betting 1/2 the pot and pushing closely behind.
