IMO, without having any other information on the villian, as played I would call with bottom set. KK or AA or top two (especially if one just hit) may well shove that turn, depending on the player, Q9s is not entirely out of villian's range based on the fact that he is already .25 there preflop. In particular, the way you played the flop almost commits you to the turn bet. One third of your chips are already in there, and you have the 4th nuts at this point. I understand the concern of set over set, but unless he shows you a set, I don't know that you can assume he is better than you, particularly with that board. If the board was more coordinated, then I might be able to get away from three ducks. Here, I don't think I can.
After the raise on the flop, however, I would move my chips to the middle. That is a much easier decision and gets your money in when you are best compared to the board.
And get ready to rebuy.
